How many km's and what oil are you using..?? Cam chain tensioner is a common source of noise but usually goes away fairly quickly after starting when oil pressure rises. A manual tensioner will eliminate it as the culprit.
However, I suspect it's not the tensioner though as it goes away when the clutch is pulled in, this might indicate a possible clutch/gearbox issue. The gearbox stops turning when the clutch is pulled in.

Does it happen with the bike in gear? Put the bike on the main stand and select first gear.

If not, this is just the clutch plates wobbling about without any load. Quite normal.

Did you change just the muffler or the headers as well..?? If you have changed the headers you may have a small exhaust leak at the cylinder head which can sometimes sound like a ticking noise..!! Just thinking out loud...so to speak..!

Just a shot but I had a gen 2 hayabusa and one of the clutch bolts had loosened and was tapping the cover. Maybe remove and check?
